It is alright to have some lemon or lime juice on your fish right?
How many ounces of fish should be eaten a day?
I eat 3 ounce and may also have 1 or 2 eggs and nuts in a day.

Yes, the protein-decomposing enzymes in the lemon just break the protein down a bit, but don't make it 'dirty'.
Regarding the sample diet, you should start with maximally 3.5 oz fish OR egg yolks a day. Once your skin is clear, you can start experimenting with increasing that dosage.

I tried a recipe recently that involves a blend of soy sauce, rice vinegar and ginger (I used minced ginger from a jar) being poured on raw salmon. The acids cook the salmon to some extent.

I guess soy sauce would not be permissible under the initial strict 2 week diet phase but would the other 2 ingredients be ok?

I like soaking my fish in lemon juice for about an hour.
Is that OK?

that's okay as long as you keep the fish in the fridge all the time...
