I have searched Q & A boards, and so far I havent seen anything about how to increase the bodies ability to digest protein/dirty protein. Is there some way to do this (by eating foods which deposit protein digesting enzymes in the body, or something) Maybe just idealistic, wishful thinking. Is there something genetic about athletes that they can easily digest proteins and naturally develop bigger bones and muscles? If you exercise more frequently does your body need more protein and then digest it more easily?

The digestion of protein and 'dirty' protein, are very different issues.
The first is completely natural, the second only has become a big issue since cooking our food (a very short time in our evolutional history).
Regarding the first: your body can digest natural proteins very well; even if you would eat animal foods only, you would be able to digest all the protein. But, this will come with elevated blood protein levels (but not necessarily with retaining more water), and, if your skin produces much sebum, may come with acne.
The second will always lead to some degree of water retention (because these proteins need to be fully degraded first, which is mostly initiated only at night) and, depending on how much sebum your skin produces, with acne.

no, but the more protein you eat, the more protein-decomposing enzymes are produced in the body, to be able to digest this extra protein.

no, but the maximum capacity (and volume) of your muscles IS genetically determined

yes, but then this increased amount of protein can also more easily lead to acne, depending on the balance of extra protein and extra enzymes...

Previous to finding this diet, I was on a high protein diet which contained A LOT of cooked protein, dairy and heated fat. Plus years of more average consumption of these items.

The deposited proteins, calcium and damaged cholestrol...are these things going to remain on my blood vessels and organs forever? Can one clean even 'tough baked on grease' from ones blood vessels? Or is this an unknown?

I have been feeling much better, and much less depressed, and more awake. And these without needing caffeine. That is promising to me, but I was just wondering if that necessarily indicates any improvement at all.

yes! [Smile]
yes, your body will certainly, slowly but steadily, clean the bad stuff from your blood vessels, as long as the amount of new bad stuff coming in is not too high.
The 'cleaner' your diet, the sooner your blood vessels will be clean again...
